Yes, it makes a difference. When crediting miles to your AAdvantage account, all published purchased flights flown on AA metal earn miles. As stated by
JDiver in post #5 of this thread, in order to earn AA miles on CX metal, the purchased fare class must be H,B,Y in economy, C,D,I,J in business, and A or F in first.
