I've done MUC, and been caught by fog and had all flights cancelled. It wasn't fun to spend the entire day in the airport. I eventually got out on a flight through Zurich, but I wouldn't be in a hurry to go through Munich again.
My vote goes for MUC - IMHO, the best airport for European connections. You're not likely to encounter fog in MUC in early October. Don't let one unfortunate experience cloud what is generally a seamless connection.
