You're confusing a secondary search of a checked bag with what is normal scanning of a checked bag.

The bags from Canada, what the OP refers to, are re-screened as if you just checked in your original airport. Next time you retrieve your checked bag from Canada, take a look at the bag tag, it will have orange maple leaves on the edges, giving screeners an easy reminder about the bag's origin.
