On the 7 international flights this year that I have made returning through SFO, I have found 3 notices from SFO TSA that my checked bag had been rescreened but on 2 of those times, I asked my travelling companions and their bags were not rescreened on identical flights.
You're confusing a secondary search of a checked bag with what is normal scanning of a checked bag.
The bags from Canada, what the OP refers to, are re-screened as if you just checked in your original airport. Next time you retrieve your checked bag from Canada, take a look at the bag tag, it will have orange maple leaves on the edges, giving screeners an easy reminder about the bag's origin.
