Either way I wouldn't worry too much about losing miles. Just start using your Frontier FF number for any upcoming flights and transfer the MM over in September.

You can continue to earn and redeem miles in your respective program until they are combined in the fall of 2010. Midwest Miles members will retain their existing frequent flyer account number under the Frontier program.
