You mentioned "the bus". That is something we have not thought about booking/using at all. I'll have to admit a total lack of knowledge on bus travel in Czech Republic!
If you'd be so kind, could you please direct me to what site might be used for booking the bus? And then to what desitination? Which station would you recommend we'd pick up ICE service?
This sounds like it could be more fun than sitting on the train for six hours.

Hi,
The bus I'm talking about is bookable on DeutscheBahn's website, as they're the ones running this (although the bus is subcontracted to someone I think). You would transfer to the ICE in Nürnberg. These tickets can be bought for as low as 29€... comparable to the train.
The other options are
Student Agency Express (35€/one way)
also,
Autobus Oberbayern has some departures from Prague to Munich (33€).
