My experience is that whatever physical card is swiped is the card that will be charged regardless of what is on file. The use of a physical card is intended to combat fraud.
A couple of times in Canada I have given front desk a physical card different than a card on reservation file. I was assured that my card on file would be charged. In fact that happened. I have to say though that I double checked which card is to be charged at the check out.
