Strange.
I checked in online today as soon as I got the email asking me to. I have both boarding passes now electronically. YOW-YYZ, YYZ-NRT.
However on the AC site I still can press the check in button! I proceeds to a page titled 'Welcome'. Is this normal? I would continue but fear loosing my place in the upgrade line, for whatever that is worth.
My booking reference also shows the upgrade as Waitlisted, and the other YOW-YYZ flight as Eligible. Normal as well after OLCI? When I was doing the OLCI I selected the button marked Upgrade Certificate.
Something feels strange.

AFAIK when "eligible" shows up in the upgrade column on the booking reference it means that the 2 following conditions are met:
1) You have booked a fare that can be upgraded
2) You are within the upgrade window for the appropriate fare classs.
It does not appear that anything else is considered such as type of plane or OLCI waitlist, etc. From my observations, "waitlist" will only appear if you are waitlisted in advance of OLCI, and many of my flights show as "eligible" even though they are on CRJ's/DH3's that have no business class.
