It's not a UA vs. CO thing at all -- indeed, while we all recognize the airlines have differences, any "beef" resides primarily in the heads of a few FlyerTalkers on both sides and with a few disgruntled employees who will be compelled to leave CO and/or UA in the coming months anyways.
In fact, at Newark and in San Francisco, the agents I encountered were very welcoming, and were practically gushing about the prospects for change CHANGE that will come to United as a result of the merger. Seriously. United's employees want United to be #1 again, they like what they've seen and known about CO to date, and I never once felt as if I was being denied something that I'd otherwise have received if I was a similarly-situated United Elite. If anything, I'm more bullish about the possible upsides of the United-Continental merger than I was prior to taking the trip.

that is more like a 12 hour plus stop
Taking 5-6 hour trips to NYC or DC (and I just use these as nearby examples) are not at all unusual.
