I'm wondering if holding an E-Gate card would help. I have one of these. It would allow you to clear immigration without having an agent look at your passport for Israel stamps. Doesn't get around the fact that EK would still see your passport at check-in.
I don't think check in agents would care, or are even trained to do so. While looking for my Dubai visa, one agent saw an expired one and was ready to hand me my boarding pass. Explains why someone I know flew to Algeria to be sent back because he had an expired visa.
