Are Jewish-Americans and Isarelis allowed to fly EK, even just between the US and EU?

Are Jewish-Americans(whose U.S. passports contain Israeli entry/exit stamps)
and Isareli passport holders allowed to fly EK, even just between the US and EU?

I was watching a sport channel (_ _ _ _ _) this past weekend and one of the guest said something about a top Isralei tennis player not being allowed into Dubai last year for a tennis match. When chatting about this with a friend, he said that his wife was not even allowed to fly on Emirates earlier this year because she was a native-born Jewish-American who holds both US and Isarel passports.(but that's because they were doing US-EU-Dubai-Asia)
