Quite so. In some hotels in Italy they just put the passports in a pile behind the front desk somewhere: it wouldn't be hard for someone to pocket a few (given the right circumstances) or indeed for one or more to fall off and end up behind the table they're on. I suppose it's also conceivable that they could be stolen in some "organised" way...
