The last part first... Yes, they aren't going to pull a car for a few scratches. I don't see what that has to do with your problem.
They have a right to charge for something and not fix it right away.
If you don't want to get dinged (pardon the pun) for damage charges, then you should fully inspect the car on pickup. While normally you sign first, and then look at the car, you are always free to inspect the car before signing, or at least inspect it before leaving the lot. I have never had an issue with having them add damage I found before leaving the lot, but after signing. I doubt they are charging for something that someone else has already paid for.
