I actually did this last October 2009 and it was pretty easy to get around. I went to Zurich station to catch the train to Luzern. Then at Luzern station I found the ticketing office specifically for Mt. Pilatus, purchased the Golden Round Trip ticket, and then made my way to another small train which took me to Alpnachstad (cog railway station). Then went up to the summit of Mt. Pilatus, looked around, had lunch, and took the cable car down to Kriens. Walked a bit to find the bus stop, which took us back to Luzern station.
It was very scenic and worth the trip ^
If you can spare the extra time, I would recommend taking the boat from Luzern to Alpnachstad.
