CX does flat rate upgrades for Y->J sometimes, but I don't think CX ever allows J->F upgrades other than paying for fare difference.@:-) Don't think it will work for awards as ticket must be reissued at the F fare level.

I doubt anyone at check in counter has any authority to negotiate fares, especially at JFK where counters are staffed mostly by BA.
