Most ATMs which take foreign cards have English instructions. I can't think of any that don't.

Generally you can withdraw any multiple of 1,000 yen.
As I recall, though, the Post Office ATMs require you to withdraw in multiples of ¥10,000. (Don't quote me on this. I haven't been back to Japan since 2007.)

As a general rule, though, all the ATMs that you as a foreigner will be able to use will have English-language instructions. Just remember Citibank, 7-11, and the post office.

The daily withdrawal limit depends on your home bank's rules. Be aware that the 24-hour periods are midnight to midnight in your home time zone. So for example, if I were to withdraw my limit at 7PM, Japan Time, and then try another withdrawal at 10AM the next day Japan Time, from the point of view of my bank in Minneapolis, I would be making withdrawals at 3AM and 7PM on the same day.
