Short-notice 4-day trip to Tokyo?

I just left one job last week and it looks like I will get a new job that starts June 1st and probably will not have time off-again for quite a while. I also have a local appointment on Monday morning, so I can't plan on leaving before Monday evening or Tuesday morning and so I can't commit to nonrefundable airline tickets or hotel reservations until I receive confirmation on the new job tomorrow.

If possible, I will see if I can reschedule my local appointment to either May 21 or May 31st and then I could have more time to travel (May 22 to May 29), but otherwise I only have the shorter time described.

I can either drive down to SFO and fly nonstop to Tokyo to get cheaper airfare or fly out of Sacramento to LAX or Seattle and fly to Tokyo from there so that I don't have to have a long drive back and forth from the airport before and after the long flight. I plan to have only one small carry-on bag with two days worth of clothes and then do laundry every two days.

I have never been to any Asian country before and will pick up a travel guide from a local bookstore when I am ready to commit to the trip. I plan to have three full days in Tokyo (not including the arrival and departure days). If I leave on Tuesday the 25th I will arrive Wednesday the 26th, go to the hotel to sleep and then have Thursday, Friday, and Saturday to sightsee, then I can depart Tokyo Sunday the 30th arriving back in California the same day and then have the rest of that day and the 31st to rest and readjust to the time zone before starting the new job June 1.

I'm thinking Shinjuku might be a good place to get a hotel since it's near the train station and I will be able to take day trips to places such as Mount Fuji.

I think I would take the airport limousine bus to the hotel in Shinjuku the first night and the second day explore Tokyo (maybe with a tour group) the third day take a day trip to Mount Fuji then return and spend a little more time in Tokyo. The fourth day see more of Tokyo and then fly back the next day (May 30th).

Any suggestions and tips on what to do and see next week?

I think it will be raining off and on with temperatures around 68°, so I want to see things that will still work out well even if it's raining. I think the bike tour of Tokyo sounds really interesting but six hours may be too long of a ride since I haven't ridden a bicycle for years plus it may be raining and that could make the ride a complete disaster.
I heard that the airport limousine bus is about ¥3000, can you prepay online with a credit card?
Do prepaid rail or subway passes make sense if only in Tokyo less than a week?
Does Shinjuku make sense as a good home base to see the rest of the city and do at least one day-trip? if I only have time to do one day trip, is Mount Fuji the best choice?
Will it be easy and economical to get laundry done at a laundromat near or inside hotels?
I don't have an international phone, so I plan to forward my cell phone to Google Voice voicemail and return calls via Skype from my laptop over WiFi if there's anything that can't be handled by e-mail and cannot wait for a callback until I return the next week.

I also need to find economical places to eat that don't require chopsticks.
