The MUC-FRA segment is a domestic flight and you will have to go through passport control to enter Germany. Assuming you have a passport which allows entry into Germany without a visa or a Schengen visa, this is quite a painless process. The MUC FCL has its own passport control and all you need to do is to change floors! I haven't done this myself but someone can probably confirm.
In FRA you can use either the FCL A or the FCT.
