2. ZRH-BCN (connection time 1:40, LX1954).

3. BCN-SVQ (connection time 0:45, JK6606).

I am presently thinking that if her luggage is indeed checked all the way through that I am better off putting my bag with hers and if I need to clear customs and she doesn't then I won't have any luggage to retrieve/check.

I actually think you'll be OK connection-wise. In ZRH, the minimum connection time between AC and LX is 1 hour 15 minutes, and from the looks of things, it's 40 minutes in BCN.

By my thinking you'll actually clear customs once - as Switzerland is part of the Schengen Agreement - so you'll travel ZRH-BCN as a 'domestic' flight - no passport control on arrival in BCN.
