If I was taking it for more days I could understand an increase but paying for 3 using 2 of the 3 is not the same. That vehicle is out of their rental fleet for 3 days. Now they are paid for 3 days and can rent it again possibly for a double rental on the one day. It is not costing them any more to check it in a day earlier so there should not be an upcharge.
There is always an assumption they could re-rent it, which is not true in most cases as the car will sit there, meaning they are incurring a cost to house the vehicle (real or just a "rent" charge that is divided against inventory), plus the more a vehicle turns around during the time it is in the fleet, the more that car costs the rental company because of staff time to manage the car (ie. Clean, Check it in/out, etc.).
