So there’s no confusion for the OP, *all* gates, JR and Tokyo Metro (ie, not the private lines), have the blue clrcle where you tap your card. Here’s a photo:

Hopefully, this one won’t be enormous like my last one.

You’ll see regular riders slapping their wallets against the dot like they’re swatting flies. The things work through many types of material; my travel “wallet” is actually a silk pouch, which I simply tapped on the dot without taking the card out. Worked like a charm.
