Tokyo Metro is usually the cheapest and most convenient option if you are inside the Yamanote Line loop. Toei is more expensive, and within the city its lines are generally duplicated by Metro lines anyway. JR has no service inside the Yamanote loop, so it's only useful for going around the city, not through the city.
