Taking the Thalys for Antwerp-Amsterdam is probably not worth it, unless you can get the ticket cheap.
If you take an ordinary IC train to Amsterdam (not Thalys), you will only need a ticket from ESSEN (last station in Belgium) to Amsterdam. The fact that the train doesn't stop at Essen makes no difference.

Note that you have a significant discount on your ticket to Amsterdam if you buy a return for travel on the same weekend (Friday-Sunday). You can buy in when in Brussels.
