I'm pretty sure that seat assignments for intra-Europe flights aren't given until check-in. And you've got plenty of time to make that connection in MUC.

No idea if they'll be able to give you a BP in EWR for the second flight. If not you still have plenty of time to get one and take care of it in MUC.
