I still don't understand why we don't have a clear answer to this. I applied a mileage upgrade to a multi-segment transcon. The first and third segments cleared immediately, while the second segment (IAD-SFO) was waitlisted. Over several weeks, I called UA four times to check the status of the waitlisted upgrade. Every time I asked them about upgrade instruments trumping UDUs and every time they admitted that they didn't know. Most thought instruments would trump UDUs but couldn't find anything in writing. The only way we will find out for sure is after a few successful tests; two PAX with identical itinerary and fare basis, one using an upgrade instrument, another using UDU. That was how I found out about FIFO was out and status was in.
