I would have thought that the marriage certificate is an absolute MUST here, because it proves that the passport holder and the green card holder are the same person.

As for the transit through Germany - I'm not familiar with MUC but wouldn't this be an airside transit? If so she would never legally enter Germany (though, as stated previously, this wouldn't be a problem as it's a case of a citizen of one EU member state entering another EU member state)
