I called TD travel rewards a couple of weeks ago. I asked if there would be a change fee if I called to use an upgrade cert at the window. I was told by the agent that there would not.

That being said, when I originally made my booking I booked a multi-city itinerary that could not be booked online. I asked if the fees would be waived since the booking could not be made online, and the agent said no. I called back a while ago and was told that there was no booking fee if the booking could not be made online.

If the agent does not upgrade you for free, try calling back. Worst case scenario call AC reservations for the upgrade. They are usually reluctant to touch a TA booking, but have always upgraded me.
