AFAIK, AA has no codeshares with AC; UA does. If aa.com is suggesting a joint AA/AC routing, the fare is likely to be higher than if you stayed on AA all the way. If you really don't want the Saab and BOS option, I'd take AC through YYZ or CO through EWR.

In my experience it depends on the time of arrival. If your arrival coincides with inbound flights from Europe, there can be a delay. But, I've breezed through customs at BOS in the early morning and late evening.
