Sixth, I would love to stay in a ryokan during this trip, but my kids can be LOUD. No problem with noise on a plane or in big hotels but I am worried about disturbing other ryokan guests if we go that route. Is there such a thing as a kid friendly ryokan in Kyoto or the Hakone area? I don't think my kids will suddenly turn quiet upon landing at Narita....
I used Takisawa Ryokan near the JR Kyoto station.

We were a family of five and they gave us the large tatami room upstairs in the back, which has an in room toilet. The common bath is still outside. Meals are not top notch but still pretty good.
