AFAIK, no it doesn't apply to certs
The certs rules are by segment ie you could book Lat outbound and have instant upgrade outbound, book T+ inbound and use SSWU at the window. I have done this many times PEK-YYZ and NRT-YYZ without any problem (though I do it the other way ie outbound T+ and inbound L because I find the jet lag much worse coming back)
