I have confirmation numbers for two stays I booked using Miles and Money through the UA website, but when I go to try and add them to my reservations on the HHonors page I get "please enter a valid confirmation number"

You can always call HHonors. But I have always been told that ONLY bookings made via the Hilton family websites are placed on the account. Your confirmation # is the MP confirmation number, used to ID your res with United and the hotel. It is meaningless to HHonors. The MP booking # is linked to the United system and not the Hilton system.
The MP room will NOT count towards stay/night credits and no points per HHonors T&C. But YMMV.
