I would do LAX-ATL-GRU because the flight is shorter, and you get to GRU before the JFK flight, so you wait less in the poorly airconditioned immigration area, and get on with business sooner.
Remember that you have to queue up for taxi too. (at least the legit ones that will give you a proper receipt? thats what I remember from 2 years ago)
