On your BA EC page, you will be able to tell which reference is for which airline, as one reference will have your flights listed as BA7XXX flight numbers, whereas the other will have flights listed as QFXXX.

Use the QF reference on the QF website, and you should be able to select seats. Alternatively, call QF customer services and ask them for seat reservations, which they will do no problem.

Thanks for the info Genius1.I appear to only have one booking reference, generated when i booked through ba.com. I can use this reference on the QF website to pull up the booking but it shows no seats selected. Am i missing something?

badoc did you end up checking in at the airport instead?
