My experience is that as long as you can get a UA boarding pass with a UA flight number printed for your seat, which is not hard to do, the miles count towards lifetime accumulation as well as accrual of e500s/CR1s.
The flight number makes no difference. If it's operated by UA, you get all those benefits regardless of the flight number.
