I appreciate this is not your preferred option but unless you can get the passport reissued between the date of your wedding and the day you fly out on honeymoon, this is the only option you have if you want to be sure not to have problems.

If you arrive at the airport with her passport in a completely different name to that which is on the ticket, you WILL be asked to pay for this to be changed to the passport name. A wedding certificate will not suffice, except for countries in Europe, and even then will be queried. This is because passport information has to be entered into the booking and the two won't match.
