I'm the original poster.

Got to the airport, and the check-in desk couldn't check us in either!

Took about 20 minutes of playing with the reservation and phone calls, and she could finally check us in. Turns out there was some problem with the ticket number, or that one of the virtual flight coupons had been associated with the wrong segment.

The ticket had been issued by Delta and was booked as a Delta codeshare, the KLM check-in clerk blamed it on Delta.
