I've noticed this on several flights recently. Last week I was flying to PDX and the website forced me to book a 90 minute stop in SAN when the flight I originated on in TUS flew TUS-SAN-SMF-PDX with the same flight number. This wasn't an award ticket I booked either. It was a full fare ticket.
