Might not make sense, but that's how it's done.

If you fly say flight 1234 PHL-(stop over in CLT and same flight number)-TPA, you'll get credited 1 segment each way + the mileage for PHL-TPA, not PHL-CLT + CLT-TPA.

I avoid one-stop flights exactly for that reason.

So I don't think flight numbers should have anything to do with what counts as a flight segment. Of course common sense doesn't often apply with airlines.
