I am not sure which boat you'll be taking but I know that the Balmy Days does a trip to Squirrel Island so I went to their website, found their address, and google mapped it. The map shows a few inns within walking distance of the harbor. You might want to start by doing some online research of them (read reviews) in case you don't get enough feedback here. I've never stayed overnight at Boothbay Harbor so I can't help with recommendations. That said, I certainly understand why you want to be within walking distance...August at Boothbay Harbor will be heavily trafficked.
