So if Jet "allow" my business allowance at check in then I shouldn't face any problems from BA. In your OP it sounds like you are on separate tickets, which would mean no thru-check. If you are on one itin, then you are probably good to go (i.e., don't have to worry about charges from BA), since they will be through checked. 9W can't collect what is due to BA for bag fees. The only issue would be if you have to re-check your bags in LHR. Then, BA may ask you to pay any excess. But if you are through-checked, you should be fine.
