Over the holidays, we flew SAN-IAD-DXB on UA and DXB-KHI on EK. The agent at SAN surprisingly was able to check the baggage all the way to KHI. That eliminated a lot of hassle of going via passport control in DXB.

So yes, you should have no issues.
