I've had quite the opposite experience. In other words, no matter how late things are, they always deduct the upgrades. (The only time they haven't deducted the upgrade recently has been when I volunteered to get bumped on an oversold flight, on which my upgrade had already cleared. They didn't end up taking me off the flight, but they comped my upgrade as a thank you.)
