I've done this before w/ exp and lastminute (with air/car package - didn't pick up car) with no problem. Many people on FT have done this as well, with no problem that I've ever heard of.

The air, hotel, and car portions are not linked together so not checking in for your hotel/car will not impact your airfare portion.
