You might want to try again now. I have been trying all morning to check in for MCO-EWR and was getting the same message. But I also noticed on the upgrade standby list that no one in first had checked in and no one was on the standby list. I checked a few minutes ago, noticed that there were now people checked in and voila success in my own check-in..
