As a US citizen, I have multi-entry visas for Afghanistan and Pakistan in my passport (for humanitarian aid trips) and have transited through Dubai coming and going - not a single query from CBP at US ports of entry - DEN, ATL, SEA.
US citizens get much more slack, are less likely to be questioned heavily or get secondary, and if they do get questioned are likely to be let through far more quickly than non-US citizens. That is due to the extra rights that citizens have over non-citizens.
