As long as one of the NRT sector is a transit (< 24hrs), then you are still ok under the "2 stopovers" rule. Since your aim is to visit Korea and Japan, you just need to "stopover" in NRT either on the outbound or inbound, and the other flight will just be a transit of a couple of hours at NRT.
