Flying Blue

When you travel with CityJet for Air France, you earn Miles and can take advantage of all the benefits of Flying Blue. In this way, you gain easier access to the benefits offered to Flying Blue Elite members.
I think the key words here are "for Air France" which IMO means that the FB perks only kick in when a CityJet flight is booked (and paid for) through AF (or KL) and not valid when bought directly from CityJet as this is a private company owned by Air France...

CirtyJet is not Air France, I believe, but as said earlier an Irish separate owned subsidiary.
