I don't know if this is the case here, but I think that "web-only" fares are an example of a fare that does not show up at ITA.
Thanks Will, guess I need a better understanding of why ITA can't pull this fare but sites like Kayak can ?

I was always under the impression that they were pulling their fares from the same place?
