status on October 11th, the system will update your SkyMiles account on

old system that Delta had did not update your account until the

Huh !!! What did she say??? there is no substance in the whole email, just dribble !!! Nothing explains what happend to HER !!!
I don't understand your confusion. There is substance in the email, and it's clear that the current policy (as stated in the email) is:
1. Status changes are effective the day after crossing the mileage threshold.
2. Bonus accrual at the new status starts when the status changes becomes effective.
How does this not explain what happened to your wife? You assumed that past practice was still in effect. Delta told you that a new practice is in effect as of approximately 1 October 2009, and described what that practice is.
If the current practice does not match the SkyMiles Terms & Conditions in effect as of 11 October 2009, I would write a follow up letter stating this and referencing the appropriate text in the T&C. Otherwise I think your best bet in collecting the "missing" miles would be to politely call/write and ask that past practice be applied in this case since that was your understanding when you purchased the ticket.
