I've also booked someone MEL-LHR-MEL in WT+ on QF-operated codeshare on BA flight numbers. By booking on BA website, it worked out to be around AUD 500 cheaper than booking on QF website, for the identical flight - just because it was a BA flight number. I found it quite bizarre but this is how it worked out.
I would have thought that one of the following must apply:
* a lower class opened up in the time it took you to move from the QF site to the BA site (quite possible)
* BA and QF manage their fares separately (presumably not done under the JSA, which I am not familiar with?)
* BA and QF separately manage fare bucket availability on each others' flights (quite possible but is this allowed under the JSA?).
