Really hope I was able to explain myself well. It is a really long travel with 2 connections, 3 different countries and one 15 hour flight and another 8.5 hour flight, an upgrade would really make a difference there.

As a former AA employee, the short answer is no. There are a number of reasons why, but you probably wouldn't be able to check in using your coach ticket and check in using your D3 pass as the same time. Also, if its a long flight D3 costs are going to be expensive, my guess $1,000 or so roundtrip. You might as well just try to upgrade using miles and $$$ if you have them available.
AA's systems aren't very flexible in this regard and neither are their gate agents. You would be asking them to do something that is very tedious and lengthy, if not down right against the rules.
Frankly, I wouldn't mess with it if I were you and especially if you were using my passes as an employee.
